I found the solution here, basically:
pkill chatty
rm /home/purism/.purple/chatty/db/matrix.db
rm /home/purism/.purple/prefs.xml
The above apparently only removes the Matrix messages temporarily, but makes Chatty usable for a little while.
Therefore, after doing the above: start Chatty again, go to preferences and disable the Matrix account.
